Malcolm's connection to Section 31 was revealed in Affliction/Divergence, and again in Demons/Terra Prime. He'd been a member since his days as an ensign.
Trip went to work for them in TGTMD.
Note that in ENT's time frame, Section 31 is not evil like it is in DS9 etc. At this early point, their motives really are good.

Well, we know canonically that S31 had a mole inside Jaresh-Inyo's cabinet, which isn't the kind of thing you'd think a organization which answers to the president would do.I can't remember, is it absolutely confirmed of that? Does Section 31 - in DS9's timeframe, anyway - truly and literally answer to *no one*? Not even the President of the Federation?
