Many of the lines from the 2 EMH in Message in a Bottle are real gems.
Kim standing over a near death Tom Paris

Janeway Are you going to be lecturing me like this for the next seven years?
Chakotay You'll always get the last word.
Janeway: In that case, let's get back to work.
Hmm... a hologram that programs himself. What would I do with that ability? Create a family? Raise an army?
The EMH says to Seven in Drone. "Smile, like I know you can".
Janeway: 'Wait a minute, let me get this straight, I'm going back in time to stop Braxton, but you already have him?'
Ducane: 'And there's a third one in our brig. I arrested him earlier today. But don't worry, they'll all be reintegrated before the trial'
Janeway: 'And Seven?'
Ducane: 'Oh I assure you when this is over there will only be one Seven of Nine'
Janeway: 'Alright, let's just get started before my headache gets any worse'
Kate Mulgrew's delivery and comic timing here never cease to make me laugh.

EMH slaps Paris across the face
The Doctor: I'm curious, Captain. Exactly what're you looking for?
Captain Kathryn Janeway: I need to know if we did serious harm to this life-form.
The Doctor: Let's see - you ran your ship through it, fired phasers at it and blew a hole in it with a photon torpedo. I'd say it's a pretty good chance that you did...
Captain Kathryn Janeway: Computer, mute audio.
Not exactly a "line", but Q double facepalming like a boss:
TUVOK: You are not invulnerable, hologram. A few well chosen commands to the computer and you will cease to exist.
TUVOK: You look shocked, Captain. You must be asking yourself, what if this doesn't work? What do we do then? I have an idea. I'll just stay in my quarters for the rest of the trip. I'll just relax and read, eat the ship's food, use the ship's energy, all in the comforts of my own room. Why, even Mister Suder and I could get together for a few hands of Cardassian pinochle once or twice a week. That is how we treat violent offenders on this ship, isn't it?
I recently rewatched "Threshold". It was as laughably bad as I remember, but I did enjoy it, mostly because there were some great lines.
EMH: His life signs are normal. A few elevated serotonin readings in the hypothalamus. From what I can tell, he's just asleep.
JANEWAY: Can you wake him?
EMH: I don't see why not.
(The EMH bends close to Paris' ear.)
EMH: Wake up, Lieutenant!
EMH: Hmm. It looks like he's having an allergic reaction. What did he ingest?
TORRES: Just a cup of Neelix's coffee.
EMH: It's a miracle he's still alive. This is strange.
TORRES: What is?
EMH: He's definitely having an allergic reaction. To the water in the coffee.
TORRES: He's allergic to water?
PARIS: Big funeral with lots of pretty girls all crying. Except Torres. Torres doesn't cry. Did you ever notice that? I don't trust people who don't cry. Of course, my father, he'd say crying is a sign of weakness. I never believed that. Do you cry?
EMH: It's not in my programme.
PARIS: Shame. You know, it's funny. What I remember most about being a kid are the times I spent in my room crying. I liked my room, though. It was quiet in there. People would leave me alone. I'd keep the door locked, read, play games. I lost my virginity in that room. Seventeen. Parents were away for the weekend.
EMH: I'll note that in your medical file.
CHAKOTAY: There are traces of human DNA. It's them. But I have to admit, I'm not sure which one is the Captain.
TUVOK: The female, obviously.
(Three baby salamanders emerge from a hole in the sand and slither off into the water.)
CHAKOTAY: I don't know how I'm going to enter this into the log.
TUVOK: I look forward to reading it.
JANEWAY: I've thought about having children, but I must say I never considered having them with you.
PARIS: Captain, I'm sorry. I, I don't know what to say, except I don't remember very much about, er, you know
JANEWAY: What makes you think it was your idea? Sometimes it's the female of the species that initiates mating. But apology accepted, nonetheless.
"No one gets the best of me in my kitchen!"
"There's coffee in that nebula."

Ah finally someone who see how Threshold was maybe a nonsense but so many funny moments and lines (I particularly liked when and how Tuvok declares to Chakotay how he is impatient to read his report about the situation!) ;-D

(The Doctor to Janeway) "I think the inhibitor's gone offline. (To Seven) Would you come here, please?"
"Be quiet! Can't you see I'm in the middle of a deal?!" (To Janeway) "Name your price... Captain...?"
"Of course I'm Ferengi! Is that some kind of insult about the size of my ears?!"

Chakotay: [aboard Voyager] If I know the Captain, she's already got a plan.
[on Arturis's ship, the Captain and Seven are held behind a force field]
Capt. Kathryn Janeway: Any ideas?
Seven of Nine: Not presently.
Capt. Kathryn Janeway: We'd better think of something. We come face to face with your former family in less than an hour, and that's one reunion I'd like to miss.
Capt. Kathryn Janeway: [referring to Arturis] Have you encountered his people before?
Seven of Nine: Species 116.
Arturis: Is *that* what you call us?
Seven of Nine: Yes. The Borg has never been able to assimilate them - not yet.
Capt. Kathryn Janeway: Admiral Hayes. Good man, fine officer, bit of a windbag.
OR (and my favourite lines, I must admit)
Capt. Kathryn Janeway: In case I never get a chance to say this - I realize that I've been hard on you at times. But it was never out of anger, or regret that I brought you on board. I'm your Captain. That means I can't always be your friend. Understand?
Seven of Nine: No. However, if we are assimilated, our thoughts will become one, and I'm sure I will understand perfectly.
Seven of Nine: 'Impossible' is a word that humans use far too much.
Was watching Tuvix the other night. Kind of the crux of the matter:
JANEWAY: Aren't there two other lives to consider here? What about Tuvok and Neelix? Two voices that we can't hear right now. As Captain, I must be their voice, and I believe they would want to live.
"Computer, activate emergency medical hologram"
"Warp core breach sooner than you think!" - The Ship's Computer to the EMH during his daydreaming sequence, "Tinker, Tenor, Doctor, Spy."
"I am really going to miss her." - Neelix to Tuvok regarding Ch'Rega's departure in "Prophecy."
The context makes it hilarious.
All of the weird alien dialogue in "Nemesis".
