It's difficult because I like almost all two parters. I voted for "Scorpion".
"Killing Game", "Future's End" and "Basics" are also great.
I didn't like "Equinox", "Flesh and Blood" and the C/7 storyline in "Endgame" (JetCer in my heart :P)
 
I am the lone voter for "Endgame" in this thread. Here is what I had to say about it the last time I watched it:

This is a most fitting finale for this crew. It has a major Borg defeat with the original Borg Queen, a glimpse at an intriguing possible future, the birth of Tom and B'Elanna's baby, Janeway's inner dialogue given external form with the help of her future self, the triumphant return home of the ship, a budding relationship for Seven and Chakotay, and some cool futuristic technology and explosions thrown in for good measure.

The love for "Year of Hell" surprises me. It's an interesting possible future, to be sure, but one with absolutely no impact on any of our regular crew. Reset button aside, the impact is still blunted by the knowledge of events that we have from "Before and After." My other critical note is that we don't get much of a motivation for Annorax until late in the two-parter. I think The Wrath of Khan showed that it works pretty well for the villain's reasons for their actions to be established early. It helps you identify with them and increases the drama.
 
Year of Hell and Basics - classic ST at it's best.

I also agree with the poster who suggested that Shattered should have been a 2-parter...there were certainly enough memorable storylines that could have been revisited.
