Wait, those aren't the same size?
No they're the same size. Photo evidence of Court Martial and The Enemy Within show this, as well as Mirror, Mirror. I believe what you're seeing in the Naked Time screencap is just a matter of perspective and position. The units are not aligned with each other, and are staggered somewhat.
I think there was a set blueprint published decades ago (maybe from Making of Star Trek) that had those units facing each other, aligned perpendicular to their normal position. I don't know, however, if that configuration ever appeared on-screen.
Update: Yep, here it is!
We see the configuration in the “I, Mudd” screencap I posted above. The only times we saw the units facing each other was in Seasons 2, and this was only seen from the grating of the Emergency Manual Monitor Room perspective. In Season 3, there was only ever the aft most power unit present in the set, as the forward unit seems to have been removed to allow access to the "office" nook we see in "Elaan of Troyius"
I think the answer is to not make the port side of this expanded room a perfect mirror. We never go in there in the show after all, so just mirror the forced perspective tubes and the ceiling and do whatever you want with the rest, like that extra stuff we see in "Enemy" and only have the two units in there, perhaps moveable to allow for the different configurations of them seen in season one.

Also, sorry to be the bearer of bad news, but I've switched back to the Refit project. I thought I was ready for some TOS goodness but the mood didn't stick and I wanted to finish up the TMP sickbay set I started a few months back.
