Star Trek VI: When Kirk practically leaps from his chair and snarls "Fire!"

I've mentioned that before, but that's seriously my favorite Trek moment of all time.

That reminds me, I thought the mise-en-scene in ST3, when Kirk is told David's dead, is wonderful. Best scene in Trek, for my money.
 
These are more nostalgia moments, but in Encounter at Farpoint, when Data escorts Admiral McCoy to the shuttle. With the gentle, slightly meloncholy music, it nearly brought a tear to my eye.
Also, in Relics, when Scotty first steps into the holodeck of the TOS Enterprise, and toasts them: "Here's to you, lads."

Both scenes captured a sense of the great history of Star Trek that's been built over the years. They also now remind us of how much DeForest Kelley and James Doohan are still very much missed.
 
Not really for visual but for camera work:

The Survivors. E-D Vs. the Husnock ship. And while the E-D's massive phaser/torpedo spams are a classic, what really gets me is after the second volley fails and the ship is hit yet again.

The camera is directly in front of Worf, giving a disastrous damage report while frantically typing, Riker and Picard stand up with immediacy, Riker calls for medics, and Picard gives a look that says he's not surprised that he's clearly outgunned but still has a sense of "oh shit" to it. The way the camera takes one long pan from Worf's typing to Riker and Picard's quick stand just really gave a sense of intense urgency.

The camera is perfectly framed, the pull back is well paced, the actors show a good amount of defeat, and there was no fx required for that single shot. Well done, Mr. Director. Well done indeed.
