What moments in Star Trek bring tears to your eyes just thinking about them? I've got several. In no particular order...
Voyager Makes Contact With Starfleet Commander in "Pathfinder:" A nice ending to a great episode. Especially liked that Admiral Paris' character was introduced here, too.
The Character Montage/Memories From Deep Space 9: What a great way to end a series! It was cool- and incredibly moving- to see the most significant moments of DS9's crew replayed as each of them headed off to his or her next assignment. The only downside to the scenes is that there are no images of Terry Farrell due to a legal dispute over the previous use of her voice, but the scenes are otherwise fantastic.
Prime Universe Spock's Appearance in Star Trek (2009): I remember seeing this in the theater and hearing a collective gasp when Leonard Nimoy appeared. I'd known he would be in the film, but seeing him and hearing his voice brought tears to my eyes.
Spock's Return in The Search for Spock: The scenes with McCoy, Saavik, and the entire ordeal of stealing the Enterprise to save Spock were great. The moment that Spock and Kirk stare at each other is the culmination of everything the latter did for his friend. And of course: "Jim. Your name... is Jim."
The Standing Ovation for Kirk at the Khitomer Peace Conference: A nice send-off for one of Starfleet's finest as he's joined by Scotty and Sulu. The TOS films dealt so much the concepts of change and aging. It was nice to know that in the end, Kirk was the same hero he'd always been. Older and slower perhaps, but still as dedicated to duty as the young officer facing the challenge of his first command almost thirty years earlier.
Kirk Exonerated and Demoted to Captain: I talked about this in the movie thread. President Roth's line gets me every time: "James T. Kirk, it is the judgement is this Council that you be reduced in rank... to captain. And that as a consequence of your new rank, you be given the duties for which you have repeatedly demonstrated unswerving ability: the command of a starship."
