Are there any good reasons to not want to be in the Federation?

Yes. They were still using 1000 year old tech, they deserved it.
If they continue on then no, it is not useless.

Unless one also believes it is useless to study history because they're all a bunch of dead people?

Actually they did, with the Borg Transwarp Hub in S1 of PIC.
But with the Borg gone the Feds could have taken over that.
The Federation is highly reluctant to change technology, so they continue on with what they know works. Transwarp? Never heard of again. Medusan modifications? Nope. Kelvan modifications? Similarly no. Warp 10? Gone.

That's how Starfleet and the Federation are consistently presented. They are extremely careful with adopting new technology.

Always look to the future.
But not at the expense of the moment.

Real life budgetary reasons I think. We should have had Warp 20 by TNG.
But not at the expense of the moment.
Enjoy the moment to look forward to the future.
 
Isolation. If you're too far away from the next nearest Federation world distance-wise (with a huge chunk of non-Federation space between you and Fderation territory), it may not be worth pursuing yet.

Though I'm sure the Temporal PD precludes it, perhaps someday the 29th century denizens of a planet may come back in time asking for their planet at that point in time to be allowed to join the 25th century Federation (and be refused, naturally).
 
Haven't read anything else, but there's a very good reason not to join the Federation. Everything they get involved with, you'll be dragged along for the ride. No thanks.

I understand that as viewers, we're supposed to be rooting for the Federation, and I do. But if I'm living in-universe, then to my point-of-view, it's more trouble than it's worth. The ideals of the Federation don't match the reality of it.
 
But, Quark, only two seasons later Cousin Gaila DOES offer you a job selling weapons... and you went and screwed it up, because the customers would use the weapons to kill people!
 
If I were a Klingon or Romulan or any other antagonistic species in TOS, I could think of a few reasons not to sign up for the Federation?

A more interesting option would be the Halkans ("Mirror, Mirror") where they're just an edge regarding the coin of the two-sided mirror universes and the Halkans are the same on either side. BORING!! * So here's some nitty gritty of an idea, have the mirror universe do a rarely-mentioned Picard maneuver some 80 years early, call it "The Mirror Kirk Maneuver", and lob a buncha photon torpedoes across the atmosphere to scare 'em all, then ON the planet. Might have been much for 1967 audiences, but considering how gruesome some of the "Rated G" movies were it can't be too bad... and speaking of rated "G":
