Any ships named Enterprise after NX-01 before 1701?

The temporal agents aren't forgetting anything.
Well, kind of unrelated, but they still kind of are forgetting stuff. As soon as Sisko tells them "first one, Constitution class" they immediately jump to the conclusion that it was while Kirk was commanding, even though with the information they had it was just as likely it could have been during Pike's command, or April's.
 
They do take the time to establish that Kirk has an exceptional reputation as a time violator. It's pretty natural for them to jump to the conclusion, and to make it Sisko's task to put a word in edgewise in the unlikely case they guessed wrong.

Indeed, it's a mystery why they even needed to ask which Enterprise this was...

The premise of asking this question is wrong, only because ... Trial and Tribulation or other Enterprise mentions ... where released before ST:ENT was writen or aired. The writers in 1995 had no idea what will happen in 2001 :P so technically is just a matter of future . They said Six .. or five .. but they had no idea that 10 years later they will add NX01
 
The writers never know. They didn't know Spock had a human mother, either, until he did. This doesn't mean there should be something wrong about speculating what prompted Spock to call his mother an "ancestor" in "The Corbomite Maneuver", or justify speculating on the hair color of Spock's Vulcan mother at the time. Later writers cared about what the earlier ones did, and made sure there was nothing "fictionally wrong" about Amanda existing. She can be called an ancestor, and Sarek's Vulcan bedmates never attained the status of "Spock's mother", etc.

Similarly, the introduction of NX-01 invalidated nothing. Although that was far from clear when that ship was first introduced, the writers did feel compelled ultimately to handle it like any other aspect of Trek, assuring "backward compatibility" by removing the ship from the equation before anybody could start counting "Federation starships named Enterprise".
