Maybe it's the bridge crew's duty to keep the ship 'afloat' for as long as possible whilst the rest of the crew are evacuating. I'd imagine there are a set of escape pods located on or near to the bridge that are exclusively for the use of the bridge staff and that they'd be used once the captain is satisfied that as many people as are going to get off have gone, and there's nothing more to be done.

Yes...yes...but the point was, they were once without. It made no sense to me the upgrade. I mean It was a captain's perk, a commander's perk, and apparently Tuvok before he was even a commander. Capt's playing favorites!

Tuvok should give up his room for Paris' growing family if windows are so illogical. I'm going to rewatch "Workforce" I'm still convinced they have a porthole and not a big window. And since I like to notice that shit. I got to go back and recheck.

Maybe they were the original CMO's quarters? It's not like the Doctor needed them. But if so, then this is true:
Well, Janeway did say they were a Starfleet ship and were going to follow Starfleet rules. If none of the remaining crew had high enough rank to be eligible for those quarters, well then...
Baxter popped up here and there. I think his first appearance was in "eye of the needle" when he hurt himself exercising and rudely spoke to Kes rather than the doctor. Also turned up in "Twisted" and Kim (an ensign) tells him to go to his station despite the fact that Baxter is a lieutenant. He's the only confirmed lieutenant I can think of other than the bridge crew. Yeah, Chak mentions him in 37's.
Crazy moo. Harry is working on the bridge, going to staff meetings, running operations but still can't have a window seat. Yeah, I suspect they were empty.
I am down with #poorharry. The guy spent 7 years on the bridge, never had a proper girlfriend (unless you count that girl who died and came back to life), played the clarinet, freaking DIED and Janeway couldn't bring herself to give him even a hollow pip. Meanwhile Tuvok (sorta) got promoted, and Paris was demoted and promoted again. Talk about rough. He's probably still an Ensign when Spock vanishes into that black hole.
Well, in this instance, Janeway probably knew they were for the chop, if for no other reason than by her facial expression as she settled back in her chair almost immediately after the order was given. I don't think I've quite seen her have that appearance otherwise, one that, to me at least, clearly says it's sayonara time. Still, she does say "We'll rendezvous etc.
But in general, my sense is that your take on this is correct. There may very well be circumstances when the destruction of the ship isn't imminent, but circumstances, limitations, or just common sense dictate that the crew depart. It did happen in Year of Hell, after all. I think that the trained procedure in any such occurrence is that the bridge staff remain, as in a scenario that you lay out, or alternately, to retain the personnel that would allow the ship to continue command and control functions as seem viable to keep it operating while greatly minimizing the potential loss of life, until such time dicey repairs might be affected and retrieval of the crew is safe or rendezvous is possible.
Not exactly the pointless honor bound rote of yore, but a protocol that potentially serves a real function..
Well, judged by how he rather poignantly placed something of great importance to him there, in tribute, and the time and effort that was spent showing that moment from outside, as Voyager moved away in the episode's moving final shot, I would tend to agree with you, Catarina.
I'd like to think that Janeway has a hidden black and yellow handle beneath her Captain's chair between her legs. Like an eject handle on a fighter jet. If she pulls it. The entire Bridge module ejects from the ship.
