I downloaded mine through the iTunes application.
Used the Ultra-violet code on iTunes and I got a digital copy of the film and the commentary. So, all-in-all, I'm happy with the purchase.
I, for some unknown reason, am having trouble downloading my digital copy.
If you don't mind, what browser are you using? I'm using Chrome.

I think the authorization code to download the digital copy for the 2009 movie was good for up to a year after release, so you should have some time.

They are often ignored. I've downloaded several iTunes movies with codes that were two or three years past due (I tend to accumulate movies faster than I watch them and many packages remain unopened for quite some time).
Warner Bros. films, however, did not allow downloads past the deadline (in my experience). I say "did" rather than "do" because it appears Warner has stopped dealing with iTunes and works exclusively with Ultraviolet (and I don't have an Ultraviolet account, so I don't get the digital copy for Warner films). Also, some studios are sticklers about where you buy--I work in the US but live in Canada and a few digital copies from packages I bought in the US refuse to work with iTunes in Canada, while others don't care (Paramount does not seem to care as my American copy of Trek 09 allowed me to download the iTunes version with no trouble--Fox, however, does not, so if I want the digital copy, I have to buy the Canadian release).

I really don't understand why people see double dipping as E_V_I_L.
Double dipping is at the demand of video shops, who want fresh and different products on their "new release" shelves.
Let's say, for example, that all double dipping was banned. We'd wait much, much longer for the home video release of any film, while the product and all its bonus features and commentaries were being prepared - and the commentaries wouldn't ever have the perspective of elapsed time. Blu-rays would arrive with a huge fanfare, but months later, the dusty leftovers would go on reduced sale. Eventually the shops would sell out completely, and that movie gets "retired" (or goes "back into the vault", as Disney describes it). Even if it's kept "in print", the style of cover art becomes dated, and it can't compete in the same way as newer releases.
If new material ever does come to light, such as previously-missing bloopers, or a minor actor suddenly becomes really famous, or the film has its anniversary, or an actor too busy to do the commentary the first time, it's just tough luck, because that release has had its day, and the film distributor promised fans there'd be no double dip.

Ethically a bit dubious, perhaps, but capitalism is and always has been about testing the limits of what the market will bear. Where, however, has anyone said even that double-dipping was small-e evil, let alone the bolded, capped and spaced-by-underscores kind?

I rarely, rarely, buy multiple copies of a movie. Star Trek and Star Wars are the exceptions, but even then I'm very selective about why and when I'll do it. No one forces the fans to buy multiple copies of the movies--there is no all pressing need to own every version of a film. But some fans do and Paramount has identified that enough of them do to make it a cash cow they can milk. So at the end of the day, do you blame Paramount for exploiting a viable market, or do you blame yourself (in the general sense of the term) when you're at the register buying your 5th copy of Star Trek II?
And a cheaper barebones ($15 to $20 usd) release and a more expensive tricked out release just makes good business sense. You increase you're market coverage: People that want the movie, but can't afford a $40+ blu-ray/DVD or don't want it enough to spend that much; people that want all the bells and whistles and will/can spend that much; people who will both both versions just to have both versions.

What's unreasonable is expecting the fully-loaded all extras version for the price of the bare-bones version. IF one is lucky enough to get that with a particular film's release, then great. But it should not be expected.

Yeah, Star Trek is really kicking Disney/Marvel's butt. While we only get one Star Trek story every three to four years, Marvel is releasing two new films a year, has a new series running now that's pulling in good numbers and an Agent Carter short that might also spawn a series as well, if not more installments. And so far, I have yet to see any of Disney/Marvel's producers try to defend their misogynistic views or tell their fans to fu** off.
And get a load at what they're doing with their space movie "Guardians of the Galaxy" by actually having a story where our main group not only has aliens in it, but outnumber the human characters 3 to 1, or 3.5 to .5 if you include the fact that Starlord is half alien. It's like they actually want to have outer space and the unique characters that inhabit it be the focus of the film.

- Iron Man 3 is a worthy mention because it also happens to be one of the highest grossing movies of all time. 5th worldwide, in fact, according to this. Therefore, Star Trek Into Darkness beating it, even if just in Blu-ray sales, is a significant thing.
- Regarding Star Trek not releasing enough content, I am saddened by this too, but remember also that the Marvel Universe movies are some of the highest-grossing movies ever, building up a Marvel name that was already successful with Spider-man and X-men. Star Trek has only recently reached nearly half a billion after having not been successful for a long time. I do wish we had more though.
- About representation and needing more alien characters, it's an unfair comparison because the new Trek movies are revisiting TOS, which had an entirely (sans Spock) human crew. Guardians of the Galaxy was alien right from the comics' beginnings. All Star Trek series (except maybe DS9) have been human-centric with the exception of one or two alien crew members. I thought the production crew did well by peppering a diverse group of aliens on the Enterprise.
- One last thing about representation: Marvel is not so amazing when it comes to representation either. I love the Avengers to bits, but look at the team and tell me what you see? One alien (who is identical to a normal human) and one woman. Everyone resembles a Caucasian American. They can't even draw from the original source material for this because the Avengers has a history of female or minority superheroes such as Wasp, Ms Marvel, Scarlet Witch, Black Panther, The Falcon, etc. (I know a few of these will probably make it to the next Avengers movie, which is a good thing.)
