The more you change it from the original Reliant, the less the ship is the Reliant, and more just 'something I threw together that's Reliant-like'. I really think you should keep the challenge to make her as intended, rather than start redoing things all over.
If the impulse housing is a problem, trying moving the shuttle-bay areas just outward (port and starboard) a little bit. I really don't like throwing a key component, such as the impulse engines, on a add-on weapons bar. As it is , the bays jut out back enough that the impulse housing doesn't seem to be a problem.

Well, you've got some pretty good clearance already just with the shuttlebays being pushed back like that. Remember that the impulse housing isn't THRUST, just PLASMA EXHAUST venting, so if you're a number of meters back and off to the side, you're going to be fine.
Well, keep in mind, too, that at some point, you may want the Soyuz, Saratoga, and Lantree arrangements. Losing the rollbar makes those all pretty problematic.![]()

"Newtonian" is just a fancy way of saying "conventional rocket", that is one based off of the newtonian principle of action/reaction (which a fusion rocket would be).
And yeah, having one on the rollbar would cause all kinds of torque problems.
