Enterprise carrying Pike to Romulus for peace negotiations.
Pike assassinated at peace conference.
Vulcan militant group claims responsibility.
Starfleet dispatches Ambassador Sarek to initiate armistice talks with militant group. Sarek and Kirk are kidnapped and held hostage. The Enterprise, under Spock's command, is heavily damaged in a battle with militant forces supported by a Klingon ship detachment. Having only enough power to (possibly) beam one person aboard at a time and with the ship imprisoning Kirk and Sarek about to go warp core critical, Spock momentarily hesitates in a decision about who to beam up first. Kirk urges Spock to beam his father up first and Spock engages the transporter, but it is Kirk he beams up instead. He's in the process of acquiring a lock on Sarek when the ship explodes. Meaty moments of emotion follow as Spock agonizes over his decision, having flashbacks to losing his mother in a similar fashion. Kirk asks why Spock chose to beam him up first, and Spock replies "the Enterprise needed her captain."
Starfleet dispatches the Enterprise to head immediately to the Vulcan colony planet amidst reports of civil unrest caused by the militant group and its shadowy leader. Around orbit, an elaborate ruse by the militants separates Kirk, Scotty, Uhura and Sulu from the Enterprise on false pretenses of negotiation. Heavily armed militants commandeer the crew depleted and warp-damaged Enterprise and set it on a course to Romulus. Vulcan militants try to convince Spock to join their cause, trying to appeal to his emotions ("they killed your mother!"). Spock, of course, says "you killed my father." They show a live transmission of a sniper on the Vulcan colony targeting Uhura. It is unclear if Spock feigns his allegiance or truly relents, unlocking bridge controls.
Kirk and co. manage to evade the trap on the Vulcan colony and find SpockPrime in hiding on the Vulcan colony planet with the help of his protege, Saavik. He helps them steal an antiquated Klingon bird of prey which had been "donated" to the militant group by Klingon sympathizers. They chase after the Enterprise, managing to catch up due to the latter's warp engine damage from the earlier battle.
Kirk and co. arrive just in time under cloak to see the Enterprise in orbit around Romulus. Scotty warns that it's only a matter of time before they repair the phasers and torpedo launchers and destroy most of the populated crust. Kirk remarks that "Spock would never have willingly unlocked those bridge controls." Scotty isn't as sure, which draws some tension from Uhura. Sulu suggests firing on the Enterprise, to which both Uhura and Scotty feriously object. Kirk agrees, noting that this BoP is no match for the Enterprise, even at half-capacity. Kirk and Sulu quickly devise an alternate plan.
The Vulcan militants finish repairing the Enterprise's weapons systems, and are about to fire on Romulus when Spock manages to enter a shutdown code into the computer system. The militants, having foreseen this contingency, quickly restore weapons control and target the Romulan senate. Before they can fire, the BoP decloaks and fires a concentrated disruptor burst at the Enterprise's impulse engines, knocking the ship off of geosynchronous orbit and resetting the targetting scanners. The Enterprise fires back at the BoP, destroying the transporter circuitry. McCoy and Chekov, having been freed from the brig by Spock's shutdown code, quickly make their way to the Enterprise bridge and arrive in time to save Spock from being vaporized. One of the militants manages to enter a coded sequence into the computer that locks the shields on, and will automatically re-align the Enterprise above the Romulan senate and set the ship on a collision course into the planet. Spock doesn't know if he can break the code in time, but hails Kirk and explains the situation. Kirk says he'll give Spock as much time as he can to deactivate the sequence before firing. Spock urges Kirk to fire now as he is uncertain if he will succeed. Kirk refuses, and Spock says farewall to Uhura just in case. Uhura asks Kirk if he'll fire, and Kirk says "I don't know."
With time ticking down, Spock hails the BoP and urges Kirk to fire. Scotty warns that their window to destroy the Enterprise without killing anyone on the surface is closing fast. Uhura looks worried. Kirk tells Sulu to arm torpedoes, but stands by, pushing the limit. Spock manages to decode the sequence just in time, thanks to a moment of ingenuity from both Chekov and McCoy...
On the BoP, everyone looks relieved, most of all Kirk. Spock asks Kirk why he didn't fire, and Kirk says "the captain needs his friend."
Uhura tells Spock that she understands if he decides to end their relationship, knowing from his official report that he might have been swayed in his decision to unlock the Enterprise because her life was in danger. Spock stares at a picture of his mother and father together, and says that logic would dictate that to be a prudent move, and as Uhura begins to leave the room, Spock whispers "but love would not." Uhura freezes.
Movie ends with the reveal of the leader of the militant group ... none other than Khan.
