I've started watching episodes and movies where each Captain (that I recognize as a Captain) plays a pivotal role or has significant character development. I'm starting with my least favorite Captain and working my way up to my favorite (an eternal tie between Kirk and Picard). Here's my ranking of the series Captains, starting with my least favorite:
Janeway
Archer
Pike
Sisko
Kirk/Picard tie
 
Kirk (TOS), Kirk (Abramsverse), Sisko (youngest son in named for him), Janeway (almost a throwback to Kirk).

Then the rest.

Favorite may not necessarily be best.

Sometimes the flaws are what attract us to the character.

But you’re probably right. We bring ourselves to the perception of the characters, whether we intend to or not.

True. I took it as "best" then thought otherwise.

Best might be more subjective than favorite, but I'm not sure. They are all written as heroes, so I don't know how to rate one better than the other professionally.

Kirk is my favorite. Janeway might be next and rate above Picard.

I'm looking forward to more Pike and will never get over these all to short of seasons.

Sisko, while Captain in rank and occasionally in command of the Defiant, really was not a starship captain. He was a base commander. Might be more of an apples to oranges comparison.
 
My favourite captain is Picard because I think he makes a very good captain and because I like him as a character a lot. I'm probably biased because I like TNG best though. My second favourite is Kirk because he's Kirk. He's the captain of the original Enterprise and all that, how can you not like him? I like his character too and although TOS isnt my favourite it's pretty good. Third up is Janeway. I haven't watched that much Voyager yet but what I've seen of Janeway I think she's neat and a pretty good character. I'm also biased to like her because I really like Kate Mulgrew as an actor. I haven't watched DS9 yet (been planning to for like a long time but keep forgetting). I might come back with my opinion on Sisko once I do. I don't plan on watching any other Treks right now but when I do I'll have more Captains to add to the list.

Honourable mention to Captain Edward Jelico, a proficient captain widely misjudged, Captain Rachel Garret, whose actions were noble enough to prevent a war, Captain Keogh who held the line against the Jem'Hadar as long as he could, Captain Marie Batel who kicked ass against the Gorn threat.

Dishonourable mention to Captain Benjamin Maxwell, who committed a few war crimes, Captain John Harriman, who's still waiting until Tuesday, and Captain JT Esteban, whose 'by the book' meanderings got his ship destroyed, Captain Rudy Ransom who committed some genocide for warp power.

- Sisko. From his resonant "captain's log" voice to his unprecedented character development, the Sisko was awesome.
- Janeway. Yes, she was the victim of showrunners who were so incompetent, they didn't even know that an ensign is supposed to make lieutenant. But she was a boss.
- Pike. He has held a strong position on my list since SNW's inception. He cooks, he tells dad jokes, he has great hair, and he's haunted by a beep chair on the horizon. And he's the quintessential Starfleet diplomat.
- Picard. Dropped a few steps when they tried to make him into Rambo. But I like him as reader, thinker, diplomat, and (when necessary) warrior.
- Freeman. Not the greatest, but manages a crew of oddballs and a difficult to manage offspring.
- Kirk. Smart, capable, makes good speeches. Has left a couple of societies on the brink of extinction, though.
- Kira. A worthy successor to Sisko. She'd be higher on the list if we saw more of her in command.
- Chakotay. Whether in B&A or PRO, he seemed like a capable leader. Plus, he promoted people.
- Data. Android or no, he rocked the red uniform. I'd be his first officer any day.
- Riker. Great fun at Pakled parties.
- Archer. Meh.
- Saru. Didn't see much of him, but I like his politeness.
- Jellico. Underrated, but his penchant for micromanagement hurts him.
- Shaw. Trauma survivor, but rubbed me the wrong way.
- Dal. Needs a lot of seasoning.
- Burnham. Couldn't get into DIS, she's part of reason why. No antipathy, just lack of interest.
 
My favourite captain is Pike ("The Cage" and SNW) - he's the captain I'd be most comfortable serving under. And serving under :adore: :devil:
Runners up would be Sisko and Carol Freeman. I think I'd find Sisko rather intimidating - which, I suppose, is not a bad thing. And Freeman's impatience would be amusing, but her micro-managing would get tiring after a while.
