They took out anything that explicitly showed or said that they were ever captured, even small bits within the parts you listed. And they also re-purposed shots that were originally meant for the prison sequence. (Such as the shot of Nero turning to the camera. Or the shot of him lying on an interrogation table, which is now him lying down on the Narada.)Yes and no.
Which makes it all the more fun to play around with.It's not an intact subplot, it's a short collection of references that they couldn't be bothered removing the last vestiges of.

Especially since why would Nero bother with a Klingon prison planet and wiping out 47 Klingon ships if they were not in his way of attacking the Federation?
