As someone who enjoyed the premiere and found myself enjoying the season less and less as it went on, I’m happy to say I loved this episode! I think it wrapped things up very well and I’m happy Rios got his happy ending.

My main problem is that I’m a little confused about the timeline of the Eugenics Wars and WW3 now. Were there two sets of Eugenics Wars?

One Eugenics war. Why would you think there was another???

The best I can tell, TNG era Guinan knew everything that would happen this season the whole time, she always had Rios' photo, and she also remembered meeting Picard in Time's Arrow. She was apparently apologising for never telling Picard about what he was about to go through.

Young Guinan didn't remember Time's Arrow, because time at that point was at a crossroads and was pointed towards the Confederation future where it hadn't happened. Once Picard and friends ensured the Federation future would happen, they were now in the Federation timeline... which was basically exactly what we saw this season except Guinan had already met Picard in Time's Arrow and Punk on a Bus was maybe a little quicker to turn off his music.

I thought this as well, but then how does Federation Guinan have memories of meeting Picard in 2024 of when she was still unaligned Guinan? Does this mean that when the timeline resettled back into the Federation timeline, a simultaneous reset happens to reinclude Time's Arrow and Federation-Young-Guinan chooses to pretend not to know Picard and things unfolded as they did in the unaligned timeline where she had never met him, or does it mean that Guinan just retains the memories of her alternate selves when the timeline ripples finally settle?

FEIW:

I hated the Enterprise theme at first, but it has grown on me. The S1-S2 version, that is.

No way this is the worst season of a Trek series. Early Enterprise, a year of Voyager (6 or 2), TOS3, TNG1, and most of DISCO are in the running.

What a chaotic finale. It was like watching four different story arcs in one episode. Chaotic and almost confusing. And Q couldn't pay a visit to "Kathy"?

I feel like the finale re-contextualized the whole season and made it into a more cohesive story.
Q's actions which seemed inexplicable initially make a lot more sense in context of the finale which makes me enjoy this season more in retrospect. For example, let's assume for a moment that the galactic level event we see is indeed the aftermath of the death of a Q (or at lease something he knew was coming), then he would know that this would end up destroying the entire Alpha quadrant. How can this be stopped? By making a world where the Borg and the Federation can work together to create the shield we see at the end. Just as the new queen needed someone to trust and could be trusted, Q would need the same thing. Bringing Picard into a world where the Borg is reduced to a lone Queen is of paramount importance (pardon the pun) as it sets the stage for this partnership. This explains the need for the Confederation timeline. The two-person collective of Agnes and the Borg Queen had to happen which not only saves the Alpha quadrant but also reinforces the theme of accepting past trauma to create a better future. The loneliness they both experience is what drives them together. Q's interaction with Soong also makes sense in this context as it was the only way to bring about the one timeline where "one Renee lives and one dies" (granted, I'm not exactly sure why that would need to be the case). He also needed Renee to have anxiety about the Europa Mission to bring about the events leading to that timeline as well.

Williams was also famous for many high profile dramatic roles, like the previously mentioned World According to Garp and Awakenings, as well as Good Morning Vietnam, Dead Poets Society, The Fisher King, Good Will Hunting, Insomnia, and One Hour Photo.

Four of them were Oscar nominated roles, one of which he won for, Good Will Hunting.
