Has anyone mentioned that at 3:13 into the episode we get a view of how Zora sees herself?

I'm guessing the screen was meant to depict Buster Keaton as he appears in the movie Sherlock Jr. (the film that was shown during Movie Night), as a representation of the sphere data (since, as we see later in the episode, the sphere data uses a clip from that movie, projected from the DOTs, to identify itself to the Discovery crew).
 
Umm..? Buster tripping on his (borrowed) sword is from "General", where he's an unsung and indeed unwanted hero fighting for his great love (and an incidental broad) well beyond his means. Rather a motivational choice for the situation. Plus perhaps a subtle reminder that the heroes are actually the bad guys in the greater picture, but Zora doesn't mind...

Edit: Oops, you said 3:13. Yup, might be from "Sherlock Jr". Or from just about any Keaton flick, considering the framing.

Captain Dayton of the USS Solvang made all of her Bridge crew take off their shoes as they entered the bridge to keep the carpet as new as possible. They were all wearing socks.
That was 850 years ago...(just because the discovery crew is still wearing their original uniforms it doesn't mean they weren't upgraded to programmable matter and 32nd century specs - just like the updated comm badges.):angel::nyah:;)
 
Why didn’t Burnham have any socks on? She was bare foot in her boots.

The out-of-show reason is this episode was meant as a their riff on Die Hard, and Bruce Willis was barefoot in that movie.

Within universe, invent whatever headcanon you wish.

if it’s so, Exactly why the federation HQs are hidden and they haven’t defeated the chain exactly?

I’m under the impression the chain is not just two worlds: they seem to have plenty of systems governed by a single body with no dictator.
Because they can't act against the Chain unless attacked first due to the Prime Directive.

Actually it is, you are probably thinking of only one specific subsection of the prime directive.

In reality however it's actually a complicated legal document that covers a number of different things up to an including "Interfering in the internal affairs of a society".

Prime Directive (also known as "Starfleet General Order 1", "General Order 1", and the "non-interference directive") is a guiding principle of Starfleet, prohibiting its members from interfering with the internal and natural development of alien civilizations. The Prime Directive applies particularly to civilizations which are below a certain threshold of technological, scientific and cultural development; preventing Starship crews from using their superior technology to impose their own values or ideals on them.

That's all it is.

The Chain isn't an alien civilization, it's an Alpha Quadrant Mob Syndicate. The only reason the Federation hasn't gone to war with it is the same reason the Chain hasn't gone to war with the Federation...

Neither side can afford the resources outside of random skirmishes.

Interesting proposal by Ossyra in this episode...

I believe Ossyra wanted peace and she wanted the Federation & Chain to merge. I doubt her reasons for why though. Her reasons have nothing to do with Peace being for the good of the Quadrant but simply to preserve her own power. The Chain and Federation are dying but the Spore Drive and Peace would would allow her to cement her power for the foreseeable future and i'm sure at some point she would of attempted to take control of the whole Federation Chain by force.
