How can Starfleet HQ make the nacelles on the Discovery non-detachable when the Sphere is protecting the ship and wouldn't allow any such structural changes?
How did Starfleet HQ get past the Sphere?

Maybe the technicians talked to the Zora AI and explained what was going to happen and why? Then Zora allowed it to happen since it wasn't a hostile action towards Discovery?

Lol, Calypso is not Prime. Simple as that. It can be Canon, in the same way that Kelvin universe is canon, but it sure as hell ain’t taking place in Prime timeline, that’s for sure.

If I can live with a tombstone saying "James R. Kirk" I can live with a future Disco without an "A".

My personal opinion: The timeline changed when the Discovery and Burnham entered the wormhole. Instead of the ship literally waiting for a thousand years (at least from what I remember of the Short Treks episode) they just travelled near that amount and skipped the whole 1000 year waiting game.
