How can Starfleet HQ make the nacelles on the Discovery non-detachable when the Sphere is protecting the ship and wouldn't allow any such structural changes?
How did Starfleet HQ get past the Sphere?
Maybe the technicians talked to the Zora AI and explained what was going to happen and why? Then Zora allowed it to happen since it wasn't a hostile action towards Discovery?

Same here, yet some people insist on connecting it to rest of Discovery. What for?
Because it is important to them. It isn't to others.

IDIC.
I wonder why they didn't change it when they remastered it
Because it isn't a continuity error.
Because they didn't notice.
Because they don't care.
Because they hate all of Star Trek and wish it nothing but destruction.

All of the above?

I'm liking the Refit more than the original version at this point.
I love how people who hate this franchise keep ending up working on it. Truly an amazing thing to hire people who hate it so consistently.

I'm sure there were sleepless sweat drenched nights by all involved. ;)

It's all part of the insidious plan to destroy Star Trek, which is part of a larger plan to destroy all of Science Fiction! The Abrams-Kennedy-Snyder Cabal must be stopped people! Wake up!!!

My personal opinion: The timeline changed when the Discovery and Burnham entered the wormhole. Instead of the ship literally waiting for a thousand years (at least from what I remember of the Short Treks episode) they just travelled near that amount and skipped the whole 1000 year waiting game.
