Star Trek IV: The Voyage Home was packed with great funny lines. Here are some of my favorites.

Kirk: I think he did a little too much LDS.

After Gillian quoted word for word something Spock said to Kirk at the Cetacean Institute, Spock said this to Kirk.
Spock: Are you sure it isn't time for a colorful metaphor?

McCoy: I don't know if you've got the whole picture or not but he's not exactly working on all thrusters.

McCoy: You're proposing we go backwards in time to find humpback whales, then bring them forwards in time, drop them off and hope the hell they tell this probe what to go do with itself.
Kirk: That's the general ideal.
McCoy: Well, that's crazy!
Kirk: You got a better ideal? Now's the time.
 
Since the 24 hour edit period ended at 3:54 am this morning (Alabama time), I guess I'll have to double post. ;)

Here is my favorite Spock line from Star Trek TOS season 2 episode "The Changeling".
Spock(to Kirk): Your logic was impeccable, captain. We are in grave danger.
