From the episode where they find out Seska's true identity in season one. Chakotay is griping to Janeway about Tuvok and Seska being spys on his Maquis ship:

Chakotay- He was working for you, she was working for them. Was anybody on that ship working for me?

There were so many variations of the "I'm a doctor, not a.....!

Another good one for McCoy was "He's dead, Jim". I saw an interview that Deforrest Kelly gave once on one of the anniversary specials. He said it would probably say, "He's dead, Jim" on his tombstone.
 
I watched Balance of Terror recently, so these stood out for me:

McCoy: In this galaxy, there's a mathematical probability of three million Earth-type planets. And in all of the universe, three million million galaxies like this. And in all of that... and perhaps more, only one of each of us.
[pause]
Don't destroy the one named Kirk.

I like this Tuvok quote from 'Extreme Risk'.

KIM: I keep telling you, we've got to reinforce the hull with kellinite. That's all there is to it.
Tuvok: Proposing the same flawed strategy over and over again will not make it more effective, Ensign.

I've been sorely tempted in the past to insert this quote during some fruitless office meetings ;)

This exchange between engineer Charles Tucker and Soval (a Vulcan):

TUCKER: Mind if I ask you something? Why are you doing this? I never got the impression you cared that much about humans. Seems like you were always finding something new to complain about.
SOVAL: I lived on Earth for more than thirty years, Commander. In that time, I developed an affinity for your world and its people.
TUCKER: You did a pretty good job of hiding it.
SOVAL: Thank you.
 
One of my favourite quotes is from The Classic Series episode "Requiem For Methuselah" and it goes something like this:

KIRK: Stay out of this! We're fighting over a woman.
SPOCK: No, you're not, for she is not.
 
My favorite is in my sig, but I am also fond of Kirk's humanist declaration in the Apollo episode:

KIRK: Give me your hand. Your hand. (she does) Now feel that. Human flesh against human flesh. We're the same. We share the same history, the same heritage, the same lives. We're tied together beyond any untying. Man or woman, it makes no difference. We're human. We couldn't escape from each other even if we wanted to. That's how you do it, Lieutenant. By remembering who and what you are. A bit of flesh and blood afloat in a universe without end. The only thing that's truly yours is the rest of humanity. That's where our duty lies. Do you understand me?
 
My favorite will always and ever be;

Best Chakotay quote ever (and I'm not being sarcastic). It's in an early VOY ep where two of his Maquis crew offer to support him in a takeover:

"If I ever hear you talk that way again, I will personally throw you in the brig for MUTINY!"
