Why did it seem like the crew of the Bozeman never figured out they were stuck in a time loop?

Not necessarily a secret mission. Picard would say they are the first to chart the place even if six ships went in there before and never came out. After all, they would not have yielded a single map for the Cartography Command.

Very true, and I considered that. However, I would think that any ships that were sent in that region would have made something of a map, if only as a comparison for future missions. Besides, wouldn't there be records of any ships lost in a region, before sending the Enterprise to chart it? If for no other reason than having completely informed your crew on possible dangers?
 
It doesn't seem as if the matter should arise, though. Sure, Picard's ship is haunted, but that doesn't mean that a fellow ghost ship should be blamed.

I think the implication indeed is that this place is wrought with danger, and so Starfleet has always waited a bit after each mysterious loss before they felt they had built a suitably stronger and more capable ship for a new attempt. But this is not explicit, and we don't need to learn of the sad fates of previous champions. Starfleet is always losing ships, and always pushing into places nobody truly sane would wish to visit. Typhon need not be an exception even if, and especially if, our heroes neglect to mention the danger and the failures.
