I'm still hazy on if Section 31 is or isn't backed by Starfleet. It's crewed by Starfleet officers, the ships have the best Starfleet can offer, it seems they have direct contact with Starfleet Command, the know everything they know... Yet they're not part of Starfleet? If I were an alien, I wouldn't believe that.

While it seems that Section 31 has high-ranking Starfleet officers among its members, it is not formally integrated into Starfleet administrative structures. It resembles more of an exclusive club you have to be invited to.

It's possible that Section 31 decides which officers are trustworthy or valuable enough to bring them on board. If that's true, it works more as an informal network of hardline officers who make use of Starfleet's ressources when they need it.

The key thing to remember about Section 31 is that they aren't really an official agency with the backing of the Federation government.
