If Sisko had been stranded with Voyager instead of Janeway, he would have punched Neelix's lights out in the first episode, instead of tolerating his treasonous behavior on the (dry) planet and kicked him off the ship. He would have likely done the same with the Caretaker (he's not afraid of powerful beings). In fact, the Caretaker would have likely sent the ship back to the Alpha Quadrant for fear of another "meeting " with Sisko. It would have been a one-episode series.

Someone would had the Security chief early on. It may mean Eddington wouldn't have come aboard (he came because Starfleet wasn't thrilled with Odo's style). There would be no boogeyman for Sisko

Starfleet did assign George Primmin to be the Starfleet Chief of Security on the station in the first season. Perhaps without a Bajoran Security Chief of Odo's caliber, Sisko decides to keep separate Security Chiefs for the Starfleet and Bajoran Security forces, then by the third season, maybe Primmin gets transferred and/or promoted resulting in Eddington coming over anyway.

No. Sisko would have understood that Neelix still didn't know them at the time and would have seen the value of keeping Neelix on without Kes asking. After all, Sisko was the one who asked Quark to stay on in The Emissary. I'm sure Kira had told him what kind of scoundrel he was.

As for the caretaker array, Sisko was more of an operations/engineer person than a scientist. He could have found a way to destroy the array. Sisko wouldn't have gotten aggressive with the Caretake, and the caretaker could have handed him easily.

Voyager was destroyed defending the Caretaker's array, and the survivors combine aboard the Maquis ship? Captain Chakotay with First Officer Janeway.

Commander Kruge murdered Saavik instead of David?

Picard accepted Louis' offer to work on Project Atlantis and he had stayed home at Chateau Picard?

Odo was discovered by the Romulans and was a Tal Shiar agent?

Remember how Sisko dealt with the Maquis? He blew one of their ships up and was prepared to do the same to the second one before Edington stopped him with a tactical move. I can imagine how he would have dealt with the Kazons or the Vidians for that matter... People would quickly have learned to give Voyager a very wide berth. That would have been quite an uneventful journey.

Hahahahahaha! That's so much like one of those NK propaganda Cartoons (I guess that's what it's modelled after?), complete with creepy little girls singing some deceptively upbeat song. Very well animated too.
Though since when do the Klingons allow lowly tribute species into their Empiral Fleet? Or did I misunderstand and we'd just have the "honour" of being cannon fodder in battles? Or maybe serve as living "stress-balls" to our Klingon masters Benevolent Leaders?
