Was Kirk treated badly by Starfleet?

Kirk was badass, Picard was a wimp. End of story.

The only standards by which Picard is a wimp are 'Drunken football fan' standards. You know, the same standards by which 50 year olds who sit on the couch all day call men whose job it is to be jumped on by 300 pound men for three hours 'Wimps' for not wanting career ending injuries.

Picard was just as badass as Kirk, he just saw diplomacy as the first option before force. If anything you need *more* courage not to immediately reach for the gun when somebody is threatening you.

Ok, I was being a bit tongue in cheek, but no, it is the standard set when three Klingon battle cruisers are bearing down on you in a time of war and your first order is "hold your fire."

In addition Kirk had sex more than once a season.

I'm sure you'd find plenty of episodes where Picard was anything but a wimp. Starting with his volatile younger days ("Tapestry") up to Picard dealing with terrorists aboard his ship ("Starship Mine").

And if he were really such a wimp, I'm certain that the Klingon High Council would haver never accepted him as arbitrator. ;)

Which is patently wrong. While Kirk usually fought his way out of problems, Picard solved with diplomacy until there was no longer an option, and then it was combat. He guns down Borg drones, regularly has to put up shit with an omnipotent jackass, and intervened with the Klingons, amongst others.
 
Those in power in large organizations often use and abuse those subordinate to them. Starfleet was no exception.
Perhaps it takes a ruthless individual to climb to the top, who is willing to "do whatever it takes," to achieve his/her goals, rather than follow ethical principles.
However, I would rather remain a peon who felt I had followed my principles than to become the callous kind of person who often succeeds in this world.

Why does having sex matter? Not everyone even wants to and some have religious objections to sex outside marriage

Depends on what they are threatening you with.
