But the things that don't go public and starfleet wants to keep secret end up at division 12. Even the names are similar. Division is a synonym for section. And in this universe Section 31 ain't all that secretive.

So? Different mission profiles. Did anyone say Division 12 is top secret? The Enterprise crew seems familiar with it.
A division is a military unit.
In the case of Section 31, section refers to a part the Starfleet Charter.
Surface similarities at best.
