IIRC, wasn't the fact that DS9 ended a factor in their marriage ending? That is, when they weren't working together anymore, they ended up spending less and less time together to the point they eventually divorced.

Honestly, it depends on the persons involved.If Alexander Siddig and Nana Visitor could still work on DS9 with their relationship issues, Palicki and Grimes can too.
I suspect the main reason the navigator is not a speaking role in the second season (or really, at all after John was promoted to chief engineer) is simply because they don't really know how to write the position aside from being a co-pilot. Before becoming chief engineer, John's story input was basically just goofing off with Gordon and humping a statue. If they introduce a new navigator, they're basically just someone who sits next to Gordon and nothing else. Hell, I suspect the narrative redundancy of the navigator role is why Star Trek did away with the position after TOS, and that's saying something considering the Berman era largely just loaded the cast with the various bridge stations regardless if they had plans for the role or not. Even in the Kelvin movies, where they do include a navigator they struggle to come up with a navigator specific role for the character. In Trek XI Chekov was mainly comic relief, in STID he was transferred to engineering and the replacement navigator wasn't a speaking role, and in Beyond there wasn't a ship for him to navigate anyway.They never replaced the navigator permanently when he left to head up engineering, so she could be the navigator. Up to now, it's been different characters in the navigator's chair.

It's tied up in the Disney-Fox merger. Disney owns the Fox studio, but not the network, so if the network passed, they were ready to send it to Hulu, which Disney now owns.
