"The Visitor" takes it for me as well. It's the only episode of television to make me cry pretty much from start to finish.
I didn't find the siege of AR558 all that moving to be honest. The only parts which sort of got to me was Armin Shimermans performance with Aron Eisenberg and when Vic Fontaine chimed in before the battle.
I'm only into s4 on my rewatch. So far, it's Duet.
“The Vistor” emotionally eviscerates me every damn time. If I’m rewatching the whole series I often stall at this episode until I know I feel up to an ugly-cry. For me, it just really taps into love, loss and grief more than any other Trek. A truly outstanding hour of TV.

Everyone is saying The Visitor, so I will say an episode that hasn't been mentioned: It's Only a Paper Moon.
That was probably the best episode showing PTSD Star Trek has ever had, maybe with Hard Time coming in a close second.

Just watched Paper Moon, really heart warming to see all the cast welcome Nog back home.
While the episode is a mixed bag for me, I found it very moving in general how quickly and naturally Leeta Nog as her son. Almost as soon as she starts her relationship with Rom she treats Nog as if he was her own.
Say what you will about the Ferengi, the father-son relationship between Nog and Rom was well done.
Very well done. As was Sisko and Jake. Everytime he calls him 'Jake-o' in that baritone voice and smiles, my heart melts. It's one of the reasons why, while not 'emotionally' moving like many of the episodes here, I love Explorers. Just a dad and his son building a solar sail ship

Avery Brooks said in the doc that his favourite mission was raising Jake. What an answer.
Deep Space Nine nailed familial relationships and friendships as a whole. There's so many natural and genuine relationships between the characters. Too many to list really.
And while the Ferengi often provided the comic relief, Quark, Rom and Nog all were multi-dimensional characters that each were more than just "the alien that likes money" and while he denied it it was clear that Quark ultimately valued his family more than profit.

I agree that the character relationships in DS9 were fantastic.
Moving... The Visitor is the obvious pick. Progress isn't quite as moving, but I think it did really well in developing Kira early on. This gets outdone soon after with Duet, which I felt was especially poignant. It's a great episode that humanizes the Cardassians and helps avoid the common media trope of black-and-white morality.
I like Things Past for its obsession over guilt. It was one of the first things I ever saw that I related to regarding PTSD.
