I'm going to save Enterprise's “Similitude”. A great example of the writers using their season arc to justify a standalone story they could've never done otherwise. I mean it's about the crew making a clone just so they can kill him and harvest his tissue, that's kind of messed up. The episode never cheats or lets the characters off the hook, but it somehow manages to avoid becoming horrifically bleak. It's just a damn good story.
