Here we have the winners and runners up of each season:

Season One: The City on the Edge of Forever
Wild Card: Balance of Terror
Season Two: Mirror, Mirror
Wild Card: Journey to Babel
Season Three: Day of the Dove
Wild Card: The Tholian Web

So now it is time for the final part.

I'll vote to eliminate Day of the Dove. It's great but it's my least favorite of those remaining. I prefer the urgency and atmosphere of The Tholian Web, and the other episodes are bonafide classics.

Balance of Terror takes a hit. It has some good scenes, but the rehash of submarine warfare from The Enemy Below is cheesy. And sound traveling through the vacuum of space....:lol:

I almost whacked the "The Tholian Web" for being a ham-filled puzzle box, but "Mirror Mirror"—fun as it is—gets 1 point for being just plain stupid. In a world of routine assassination the exact same crew ends up in the same positions on the same ship, and when we swap places we beam into each other's clothes.... yeeeeah.

Day of the Dove is my least favourite of all these excellent episodes.
Can't really think of anything I hate about this episode except maybe (I'm struggling here) I don't like seeing the racist, xenophobic aspects of the Enterprise crew -even though it was artificially created.

I have to agree. Day of the Dove isn’t a bad episode but I don’t think it’s on par with the rest of the episodes of the list.

I have to add a point to "Journey to Babel" as it is a good episode but does not belong on the "best of Season Two" list or on the best of the entire series list IMO.

Mirror, Mirror is a fun episode but too comicbook-y for my taste. It launched the cringeworthy evil goatee twin trope.

I have to choose City on the edge of forever too. I know it's often a favourite, but I really don't like the concept of the Guardian of Forever, or much of what happens in the episode either - it bores me. For some reason, whenever I remember the episode in my head, it's always in black and white... which is strange, because I don't think I've ever wathced Star Trek on a black and white TV. I don't think my household even had one during my lifetime. The only reason I didn't choose it in the first round was that it was at least more memorable than Day of the Dove.

Another vote for The Tholian Web for me. it's the least memorable of these episodes, and the one I'm compelled to rewatch the least.
 
Wow, is BOT going to win this?

My vote this round goes to JTB. Of course Sarek and Amanda are outstanding and absolutely everything about the Andorians (particularly the Spock-Shras scene's acting and dialogue) is awesome, but the lack of Scotty is outrageous and the whole Coridan debate never grabbed me. I couldn't believe it made it as far as it did in the S2 contest.
