There have been many films announced and then cancelled.
Although I believe Star Trek XIV won't be, it would certainly not be the first if it did happen.

The purpose of an announcment is two fold: demonstrate to investors that financing a film project was a wise investment and convince film goers into seeing the film (our film is so great, we are having a sequel). Which would you be more willing to do for a film in a franchise: see a film with an announced sequel or see a film with no accouncement of a sequel? The studios are banking on the average moviegoer being the former. It's psychological manipulation.
I don't think so. The hardcore fanbase is a small portion of the potential audience of a film. There's no "recently received" aspect either; it copped a backlash from portions of the fanbase at the time, and that certainly didn't hurt its longevity at the box office.
I think the answer is quite simple - Into Darkness was more appealing. Beyond is less well reviewed on critic and user scores alike, and the content of even positive reviews is often not very enticing to people who are not big fans of the show.
What else is really sizzling for Paramount right now?
When TPTB look around, it seems like Star Trek would be worth another shot. It's not as if Beyond has been a box office disaster like Nemesis. Not even close. Just seems like it would be a worthwhile investment. Change a few marketing strategies, time the release date more effectively, and give it another go.

Another Transformers is coming out midway through next year, and Jack Reacher 2 is due this year.

Heh. Baywatch, World War Z 2, XXX 3, Friday the 13th, and Ghost in the Shell are also due next year. It's a bit funny seeing so many 'development hell' movies coming out at once.

I don't think so. Axanar doesn't have that many supporters--although I'm one of them. So far Beyond is behind Into Darkness by over $230 million dollars according to Boxoffice Mojo. That seems kind of high because of the impact of a fan film from Kickstarter. It may have played a small part, but poor marketing probably is the biggest factor.

The only other big movie Paramount has for 2016 is Jack Reacher 2 and there is already worries around it. So the odds that ST4 will be cancelled still remain low.

The marketing was terrible. I had so many friends, aware of the last two movies when they were being marketed, that had no idea there was even a new Trek movie out...at all! They needed to push the 50th anniversary in their marketing, they also needed to follow up the first teaser trailer more quickly than they did. There was no momentum, and that first trailer was rotten. It made me not want to see the movie at all. I'm glad the other trailers came along, because for me this has been the best of the Kelvin timeline movies.
The marketing campaign for Beyond was a bust. Most studios start heavily promoting their big tentpole movies at least 6 months before (Star Wars: The Force Awakens dropped their first teaser trailer a year before the movie was released).
Paramount released the controversial first trailer in December 2015 - regardless of your view of it truth is it wasn't particularly well received particularly within the fandom. Then there was nothing until the end of April which is insane. I was really nervous about the movie when I saw the first trailer and given the response, Paramount should have released a more serious style trailer very soon after to put fears to rest. To me, and others have said the same thing, it seems like Paramount until a few weeks before the movie came out seemed to be treating Beyond like it was a dud.
Interesting to note that in the last couple of weeks Paramount has begun making changes in domestic marketing department.
For me these are the main two reasons for Beyond underperforming. Disappointment from STID that carried over and very bad marketing. I have not seen/heard any other probable reason.
Paramount is having a disastrous year. Teenage Mutant Ninja Turtles: Out of the Shadows, Star Trek Beyond and now the Ben Hur flop. No wonder Viacom is selling its Paramount share.
