Name That STAR TREK Episode...

Not "The Changeling". I'll formulate the second clue to answer Discofan's question, which also answers why "The Changeling" is not the answer.

It's also not "The Paradise Syndrome", although that's a clever interpretation of "homophonic subordinate".

And, it's not "Court Martial" either. You are guilty as charged. ... Oh, the charge is being wrong.

Clue #2 Personally, I would never classify Kirk as one member of a most dangerous pair. But, in fairness, even the pair I'm referencing is not really "most dangerous", and they are just typical men who become part of a threat to the Enterprise.
 
The Savage Curtain?

Both Kirk and Spock simultaneously admire Lincoln and agree to beam down to the planet. Is the latter the homophone?

In doing so, they eventually put the Enterprise at risk. They're a dangerous pair in terms of risk for the sake of exploration, yet they are also just typical, cordial men, not only in accepting the invite of the illusion Lincoln, but also in that they represent typical Starfleet officers.

Nor is it "The Enemy Within" since split Kirks does not make an typical pair.

Let's sleep on it. The morning will reveal the new clue which moves us far away from the obscure beginning clue that identifies a pair and moves us past the explicit second clue that eliminates Kirk as one of a pair.
 
The Immunity Syndrome?
1. The Enterprise is trapped inside the null zone.
2. Spock takes the shuttle into the Amoeba to learn how to kill it.

Nope it's not "Balance of Terror" or "Return of the Archons". The pair can't be O'Neil and Sulu because neither is a captain.

Clue #4 The pair in clue 1 is responsible for the detection, while the surveillance and interception are left to another pair, although I'm anthropomorphizing one of them. But they fail, as one is captured and the other destroyed.

Clue #5 Similarly to the pair involved in detection of the Enterprise, the pair involved in surveillance and interception also has one member who is a captain.

Brief explanations are as follows.

1. The man who first detects the Enterprise by RADAR is named Webb, which is a homophone of web which is mentioned a few times in the clue. He is a subordinate of the Captain on duty with him. This first clue is obscure because not many people remember his name is Webb, or remember that the guy with him is a captain.
2. They are not really dangerous, but are just ordinary guys doing their job. Yet, they pose a great danger to the Enterprise.
3. After detection, orders are given to send a pilot and jet up to look, and eventually the pilot is ordered to intercept the Enterprise.
4. The pilot and his aircraft are like a pair, especially if you anthropomorphize the plane. The plane is destroyed and the pilot captured.
5. The pilot is Captain John Christopher.

Actually, I couldn't possibly have guessed this because your first clue was terribly misstated. You said "HIS homophonic subordinate", which means that the name of the subordinate and HIS are homophonic, not that the name of the subordinate sounds like ONE of the dozens of words used in the statement... That's just nonsense! With clues like that, we are reduced to randomly name episodes until one of us gets a lucky guess. Next time why don't we just pick the winner with a draw? That will be just about as fair.
