Also, a shuttlecraft with an unknown pilot was launched out of the rear of the Enterprise, in six o'clock position, that turned out to be—wait for it—piloted by someone who had behaved like Captain Queeg earlier in the episode, but playing with two tapes instead of two ball bearings, and Captain Queeg had been played by.... Humphrey Bogart (aka "Bogey").
Clue 1 was a (very) cryptic reference to the two security guards standing by the turbolift since the very beginning of the episode for some unknown/weird reason.
