1. Where have all the red shirts gone?
Perhaps, "By Any Other Name". The clue implies that the red shirts, this usually means security men, are not there, missing or neutalized as part of the plot. First, two red shirts are cubed as a demonstration, then later, all of them along with the rest of the crew (except for engineering red shirt Scotty), are cubed.
Maybe The Apple, where numerous red shirts get wacked.
A high number of redshirt deaths there. It beats even "THE APPLE" in death count.
The City On The Edge Of Forever: An episode with no red shirts in the plot.
"Wink of an Eye" - red shirts disappear and then Kirk drinks the spiked tea
Fantastic guess, and close to a top 10 episode for me, but no. Arguably the plot development that makes me saddest in all of TOS is the unavenged, brutal murder of Yeoman Thompson. So I wouldn't offer wry clues about her. RIP.

No. Scott and Uhura and two guards go down to the planet, and security teams are seen searching the ship (with ridiculous ineffectiveness) for McCoy.
My third fave and funny, I just watched it this morning. But only one redshirt, Compton, disappears and Scotty and Uhura are in evidence, as well as the two guards posted outside Environmental Engineering and Lemli, who makes the landing party.
Second clue. An unseen alien drives much of the plot.
