1st Clue: Kirk's in command (1), then not (2), then is (3), but not (4), then not (5), but is (6).

1. Kirk arrives in command of the Enterprise
2. Kirk beams to the Constellation at which point, Spock is in command of Enterprise. Decker is command of Constellation, so, Kirk is not in command of anything at this point.
3. After Decker beams off Constellation, Kirk is now in command of Constellation,
4. but not of Enterprise.
5. After Kirk beams off Constellation, Kirk is not in command of Constellation,
6. but he is now back in command of Enterprise. Whew.​
2nd Clue: Kirk searches vast distances for a friend.
Enterprise gets a distress call from the Constellation. Kirk searches through several star systems looking for the Constellation. Kirk and Matt Decker are on first name basis, so, they are friends to some extent.​
3rd Clue: Kirk to the rescue.
Kirk gets the Constellation moving and shooting to pull the Planet Killer off the Enterprise before it eats them.​
4th Clue: Four Planets, then Three Planets, then Two Planets.
When Decker first gets to System L-374, there are four planets intact, with the Planet Killer eating the fourth planet. After the Constellation is wrecked, Decker evacuates his crew down to the third planet. When Kirk arrives in the system, there are only two planets intact.​

1. Choice of blindness verses death. Wait, blindness isn't necessary after all. Poor Spock.
 
A Taste of Armageddon?
1. Kirk destroys the war computers which could kill a hundred million lives if both planets resort to real war. Even Spock said to Kirk that he took a big chance that it may not have worked.

1. Getting ready to split in two. It could eventually grow the size of the galaxy killing everything in it.

The Devil in the Dark.

1) This clue could be sarcastic or literal. The men are few, so millions of lives are not at stake, but the Horta eggs are numerous, so maybe millions of their lives are at stake.

2. They piss off the Horta, and then suffer her wrath.

3. They try to communicate with it and she eventually writes "no kill I"
