I'm not sure he's angry at Garak for what he/Garak/they both did, I felt it more like he was angry at Garak for taking life and death decisions behind his back.

However, I think that Sisko may have been hesitant to make that kind of a decison. With Garak, there were no moral dilemas - he had already been trained to make those kind of very cold and quick deicisions so it was no big deal for him.
