I don't even think he knew at that point. I think he was irate at her for undermining him and his authority blatantly several times, and snapped at her.
I don't know what he could have actually done to her besides put her on report for violating regulations, the chain of command, and putting crewmembers at unncessary risk when she and Data beamed to the planet.

That would be pretty much sufficient, for an ambitious officer.

I always figured that being first officer of the flagship must carry some weight and that someone somewhere owed him a favour or two. I envisage he was thinking of calling in one or two of those favours. Either that or he had friends in higher places.

I thought he was just saying that he would ream her ass (er, in the figurative sense) with a dressing down that she'd feel like an Ensign getting yelled at by a far superior officer.

Interesting ideas...although I think either in the 21st or 24th centuries, there is a standard of sexual decency and I don't think he would force her to do any personal acts she didn't want.
That said, I think a dressing down (he was starting to), plus report for insubordination (note in file), plus perhaps removal off duty shifts (I wonder whether he could order her to clean plasma injectors, maybe that's the captain's perogative), relieve her of duty....call in favors.

I figured he might have wanted to do that in a literal sense. After all, she didn't fall for the Riker charm like some females, and she threatens his position. Remember Riker bangs Ro later on, both have amnesia, but still...Riker likes hostile women more than he's willing to admit. We never saw what happened on that Klingon ship Riker served on. "One or both?" Oh, yeah, Riker wanted to get his King-on.
I always figured this was Riker warning Shelby that he was more than prepared to put her in her place. At the time, he was XO on the Federation flagship, while she was a young upstart working in a Starfleet defense R&D think-tank. Riker would have had more than enough clout to damage her career with a scathing report regarding her disobeying orders and taking, ‘unnecessary risks.’ And even Admiral Hansen would have been hard pressed to squash such a black mark on her record.
