This also makes me think about M theory and Superstring theory a bit. (I loved the show about it on Discovery... wish they'd re-air that one!) So the current theory suggests that when the branes of two different universes collide (or bump up? Not sure...), it results in resonating a singularity, which in this scenario, is the creation of a new and separate universe. So, I can definitely see where you all are coming from. It may be that Prime universe is really a dominant universe, through which other, more parallel universes branch off as well as coalesce. With the events heralded in ST09, it prevents that particular set of universes from coalescing with the Prime universe, thus befitting its own dominance amongst parallel branch universes.
