Well, it could be just about any couple (or even any male and female pairing), but from a thematic stand point, I think Desmond and Penny still make the most sense.
Hm, I'm starting to doubt Desmond and Penny. I don't think that he'll willingly go back to the island now.
My only other theory to make it them, is that Ben does Find Penny and Desmond, and sends them back in time, essentially "killing" them Weeping Angel's Style, thereby keeping his threat to Widmore.

I have a feeling they won't be going back willingly.
I have to agree with Emh on this one.I think it'll eventually come down to Penny and Desmond. However, I also have no way of proving it other than a gut feeling that there's more going on there. And that gut feeling also tells me that that will probably be the last scene of the entire show. =/

Final scene of the series. Our heroes learn that in order to save the day/world/Island, one of them has to stay behind to flip the dead man's switch to teleport the Island into the past or something like that. Des volunteers because he's a hero and all, and Penny volunteers to go with him. They get teleported into the past on the Island, but will never be able to leave it or interact with the real world, forced to live out the end of their days. So they do so together, and finally die hand in hand in the cave. Or they would die almost right after transport.

I think it's gotta be Jack and Kate.
Des and Penny are less tainted than most of the other characters. They should not be sentenced to die on the Island (and Penny isn't really an Island habitue anyway). They deserve a happy ending. Jack and Kate are morons and they deserve Island exile.
Or maybe to be more precise, the Island is the only place where they can be anything but morons. They're "lost" in the real world, and "found" only on the Island.

Oh, very good point. He searched the clothings of both bodies (he found the bag with the black and white stones).
That settles it. It can't be Jack (and therefore Kate in my mind at this point). Further proof it's Desmond and Penny.
