Not exactly what you were requesting, but I certainly enjoyed it.
I imagine that a true SF spy drama (as opposed to something contemporary or next Sunday AD with SF elements) is probably a lot more difficult to portray convincingly than other varieties of SF, since it's a lot more reliant on the practical use of cutting edge technology, which is really easy to get wrong or inaccurate, or outfoxed by real-world developments outstripping your premise. Worst still is in relying on futuristic spytech to do all the work for you, making you wonder why they're even still using flesh and blood agents in the future when everything could conceivably be accomplished via computers and socially manipulated dupes. Spy fiction (or rather GOOD spy fiction) is reliant on the idea that both the protagonists and antagonists are reasonably--if not fiendishly--intelligent entities, which is really difficult to write without extensive plotting and forethought to avoid writing yourself into a corner and having to invoke some kind of deus ex machina to save your characters, a device that is especially cheap in this particular combination of genres.
Of course, those 'limitations' I'm thinking of could just reflect a failure of imagination on my part, and I'm sure a sufficiently skilled writer could proficiently juggle all those balls and come up with a good concept, nonetheless.

009-1 is GREAT fun for spy film fans.
Gunslinger Girl is also, at least the first season. I don't think season two quite measured up. My coworkers wonder why I have little PVC statues of prepubescent girls with guns on my desk.
I started watching Darker Than Black, but didn't care for it. Actually, I can't remember anything about it!
...About a woman who fights a rebellion in a dystopian future. Several of the episodes were spy/secret agent in nature, sort of like the movie which had Aeon receiving orders Mission: Impossible style at one point. (However the series was noted for changing pace and format almost episode by episode, so it touched on many bases during its short run.)

I haven't read any of them yet, and it's not a TV show, but Marvel has a comic series called Secret Avengers, a spy/espionage series set in the Marvel Universe and following a Black Ops superhero team lead by Steve Rogers (Captain America), and consisting of himself, Beast, War Machine, Black Widow and a handful of other less well known heroes.
