Who says they were the bad guys. They might not be used to working with others, or they simply see us as too primitive for any further contact. They didn't even fire any weapons or threaten Atlantis when they showed. They simply went for the device. No casualities.
I don't see how......yet....if there's a explanation between the device being switched on and the 'gate-nuke' showing up, then I missed it in this episode, probably in Part 2 I guess.technically speaking, it was our beloved McKay.

It was not a 'gate-nuke'. The device itself causes active stargates to explode.
I don't think he even knows that Atlantis has the device. Seems a bit of a stretch to blame them, a way to create artificial conflict which services the plot more than the character.

Its stupid (from a Todd POV) that the humans would wait until a meeting with him to deploy such a weapon - if it was their intent to betray him. 2 seconds of thought from Todd and surely he'd be thinking "they would complete fools to betray me now".

I think Todd was more worried about what would happen to the wraiths if they no longer needed to feed and took the opportunity to prevent that from happening.
