Star Trek has so many interesting characters that it's hard to pick just one favorite. I'll list my favorite regular and guest characters from each series.
TOS: Spock (regular), Decker (guest), Terrell (guest)

Kira first and foremost for me, she (most likely would literally) beats all other Trek characters. Expertly written, a joy to watch, with a compelling and sometimes heart-wrenching backstory, she had one of the fullest and most interesting arcs of development and discovery in the entire franchise.
We got a strong, female character with an "alien" viewpoint, who wasn't just a clean-cut, do-gooder Starfleeter. Not to mention she was a great scrapper and was willing to go toe-to-toe with the greatest icon in her culture over what she thought was right.
Honourable mentions (in no particular order): McCoy, Uhura, Picard, Troi, The Sisko, O'Brien, Dax(s), Bashir, Odo, Quark, Tuvok, Torres, Kes, Tucker

I agree that Kira is one of the best, if not THE best.
Spock would be up there too, as I certainly believe Spock is one of the best television characters ever written. We can lose sight of that now, because it's 50 years ago that it was "fresh," but there's no doubt about it.

For TOS, Spock with Kirk a very, very close second. Almost too close to call, and really a virtual tie for me, but I had to pick one of them for this poll.
For TNG, Picard, with Data a close second.
For DS9, it's harder for me to pick just one. These all easily tie for me, so Dukat, out of interest of a definitive answer. He's probably the greatest Trek villain, next to Khan (Montalban). After that, probably Odo or O'Brien. Sisko is pretty awesome, too.

TNG: Worf, Troi, Data and Dr. Crusher in that order. Ke'hlyr, Jono and Jason Vigo among the guest characters.
DS9: Bashir, Kira and Jadzia in that order
VOY: Kes and Seven, they should have never replaced one with the other!
ENT; Shran! They should have just ditched Archer first chance they had, made Reed the captain and gotten Shran on board.

When I was a kid. Spock was by far my favorite. But as an adult I realized that Kirk had all of the fun. So now it's Kirk.
