I think all of Wingsley's questions highlight that the TOS shuttle (and indeed most of the TNG and Voyager shuttles) seem wholly inadequate for the tasks the show makes them carry out. If it's a simple ship to shore transfer, then you can get away without most of those things. But for an extended autonomous mission, you really would expect some basic necessities. The TOS shuttle is perhaps the worst example, as the set has a job fitting into the exterior as it is, so you can forget any space for a potential WC or storage areas. I guess you could say there are invisible hatches on the walls and floor for supplies, but I feel things could been simplified with a little door on the back wall. The DS9 Runabout set did this really well - we never saw the aft compartment in seven years (except for a single TNG episode), but we never needed to. The door at the back of the cockpit set was enough.
Regarding the need for bathrooms; they don't! The food is 100% efficient that there is no waster produced. Solves the problem!!
Either that or there are regularly scheduled ship-wide transporter purges for periodic waste reclamation and recycling back into the deuterium tanks. It can happen...
I'm definitely looking forward to seeing new renders whenever you're able. The youtube video you posted was amazing, especially when it started looking around from the Captain's chair. If you figure out how to make that work with hololens, that would be every Trek fan's VR dream come true! Keep up the good work, and take any breaks you need. This is an interesting question, since in TMP onward we see "sonic showers", would they not have smaller "sonic hand-washing sinks?" But then in "Star Trek: First Contact" we do see Picard use a small sink to splash water in his face following his dream about the Borg, but he's not necessarily washing his hands. Hmmm. Actually, in the aft compartment, I'm including a food synthesizer unit (the kind we see on the Enterprise) and a storage compartment above it that will house a couple of TOS spacesuits.
My philosophy is that when designed for this era you can't be thinking practical spacecraft, you must be thinking, budget tight TV production. Design it how Matt Jefferies would have for the TV show, not how a Starfleet engineer would for an actual spacecraft. I think that thought yields the best looking results for this era. But it's your project, you get to make it how you want.
We also see sinks on TNG, along with bathtubs several times. I presume it's down to personal preference, like how Tuvok uses a cutthroat razor to shave instead of Geordi's little sci-fi gizmo. Maybe smaller ships just have sonic showers, and only larger ships go to the trouble of plumbing every bathroom.

Ah you're referring to the blue indicator light seen in Franz Joseph blueprints of the phaser? Yeah, there's no evidence, to my knowledge, of that light ever existing on any of the TOS phaser props.
On the phaser 1? There were at least two P1's with the watch crown and at least one other with a rhinestone. Here is one with the rhinestone:
You are correct that most of the Type I phaser props didn't have the button on top but there are at least a couple or three that did: I must have seen CotK a million times and I never realized how close Lenore was from blowing her left index finger off!
