Discovery's registry number

Yeah, it got retconned. I think they may have even happened in the last season of the TOS or maybe in the books.

Edit: Ah it comes from the script of "Space seed" it did not show up on the screen, but that was where the name of the class first showed up. Although it seems it would wait to the Movies before it became canon

There is more about it at footnote 1 of http://memory-alpha.wikia.com/wiki/Constitution_class. :)

Wouldn't it be so much simpler is everything was like this?:

-All registry numbers are in chronological order.
-NX 01 - NX ??? for the prototypes.
-NCC-01 - NCC-??? for standard starships.
-Include all shuttles as well.
-No reusing registry numbers from old starships and/or shuttles.
-No changing prototypes from NX to NCC. (So it would be easier identify which ships were the first if their class or were the prototypes.)
-No hidden Easter eggs in the registry numbers. (ie. Fuller and his obsession with Halloween.)

Something like that. I would have did them more like the navy, personally. With Letters for the ship Type, scout, cruiser, carrier and the like

We know this is not the case. We know the USS constitution, the lead of the class is NCC-1700. A lot has been published about the class. Its simply that the NCC numbers often make little sense.
In fact, the association between the registry NCC-1700 and the name Constitution has never been made on-screen, and it's more of a long standing assumption that NCC-1700 is the class ship. None of it is either canon or even retconned canon. I see no reason why the Constitution (or the first Constitution, if one really wants a NCC-1700 Constitution) couldn't have a much lower registry number.

While it's true we do not know for fact it's that ship, we do know 10 of the 12 ships. The number ranges are 1600s to 1700s except in a single case
