Might also be that the type fought, and in some numbers, but for obvious tactical reasons it never fought in big fleet formations with older and significantly slower ships. Its main attribute (apart from the splitting thing) was high speed, after all - and that would have been wasted if the ship operated alongside an ancient Miranda or even a somewhat more modern Ambassador.
Also, the splitting thing seemed to be mainly so that Starfleet could fight with two uncrewed robot ships while the crew huddled in the safety of the third hull section. Or at least there didn't seem to be any provisions for crew in the two big fighting sections - Starfleet had only trained four people to operate that ship, after all. What good would it do to send this drone-fighter into battles where real people were dying? It would be better to use it only in the worst fights, the ones where real people could or should not be sent at all.
