The entire genesis of the Alien 3 plot. Just how the hell did that egg get on the Sulaco anyway??
Uhm.. giant Alien Queen secretly taking a lift in a Sulaco Assault Ship when Bishop, Ripley and Newt returned after nuking the colony?

How in the heck did I forget that!? That's one of my all-time favorite MST3K moments."Girl in Gold Boots."
Also a MST3K movie, in the cut of the movie they used, one of the male leads and the female lead are talking in a diner. Then there's an abrupt jump/edit (as if someone turned the camera on and then back on) and afterwards the second male-lead is suddenly sitting at the table with the other characters and the first two continue their conversation as if nothing odd has happend.
"Does anyone notice I'm here now?"
"Comeon! I just teleported! It's impressive!"
There was a Youtube video featuring MST3K's top WTF moments, and that was one of them. I assume it's still there, but I'm too lazy check.
Insurrection
While on the Holoship Picard engages a Son'a warrior. As his weapon is fired it hits the fountain, disrupting the water but still remaining part of the simulation. Later, Ru'Afo fires his phaser on the same holoship, but this time disrupts the simulation.

Independence Day
Jeff Goldblum opens the fridge to get some wine. It's completely stocked with food. He opens it again, it's empty. In the same scene! What happened to the food! BTW, its in the July 4th section of ID4, just before they use nuclear missles on the alien craft.
The MST3K movie Space Mutiny has a scene in which the villain kills a member of the crew. Death, however, fails to keep her from manning her position on the bridge in the very next scene.
"Look alive, everyone! Oh, sorry Suzzie."
"Girl in Gold Boots."

Girl in Gold Boots is full of great odd little edits.
(An abrupt cut to a dune-buggy racing after a quite scene.)
"Ah! They're throwing us violently into the next scene!"
(A quick cut of the Icky Elf taking a drink for a split-second between scenes.)
"Oh, forget that scene, nevermind."
I wonder where they dug up that cut of the movie? I've heard that there's a better cut of it without the "teleporting" scene and the other odd jumps but they must've dug up this cut somewhere. Another one I love is when Michelle get's slapped by her dad at "Eat" and yells. Cut to the Icky Elf doing a touble-take to the door-leading to the back of the diner. "Hey! They've got tacos!"
"Pepsi paid handsomely for this product placement."
Oh, MST. You almost never fail to make me laugh. Unless you're doing Hamlet or TISCWDABMUZ.

Data had noted in the Baku Village that the holofield was malfunctioning on the ship (one wonders why they were so ready to use it if their ship wasn't at 100% yet.) The phaser shots in the Baku Village hit "finished" parts of the simulation thus the simulation reacted accordingly. Ru'afo shot at the malfunctioning part of the simulation, damaging the holo-emitters underneath.
"Mr La Forge, take us to warp speed"
"Aye sir, full impulse"
What about using the exact same Klingon BOP explosion in Generations from The Undiscovered Country? It wasn't even edited. Even that Klingon running from the firey explosion in the ship is there. They didn't think Trek fans would notice that HUGE mistake? I still love that movie, but the final explosion makes me cringe each time. That's another reason I'm excited for this new movie. No recycled footage is possible. Everything will be new.
