Recently Nick Fury took over Hydra... To a degree, but that's only because he figured out that S.H.I.E.L.D. had been a Clandestine arm of Hydra for the past 4 decades...
What "goodworks" would Chuck and Orion put their industry towards if they gained control of fulcrum? And even after they dedicated their entire self worth to making the world safe for puppies, why wouldn't they be pissed that the CIA was still after his benevolent org...

If real organizations like the CIA and NSA use fake fast food franchises as fronts (ah, alliteration) then fake organizations like Fulcrum should have secret bases under real businesses. If I were in charge of Subway marketing, I'd think that was cool and go for it. Subway: What Evil Masterminds Eat for Lunch.
As long as the chubby and hairy remains above the belt, I think we'll be okay.
