Just to be nitpicky, I don't think it was specifically stated within the movie that Virgil was a Cheronian. There could be other planets where people look like that.

But he's probably meant to be the same species. Assuming this is the case, since the halves of his face match Bele in LTBYLB, we can gather that Virgil was also of the ruling type of Cheron native that dominated and oppressed the other type. Perhaps he recognized the injustice but felt powerless to do anything about it, so he left Cheron to get away from it all. This species lives for tens of thousands of years, so that gives a pretty huge window of time when he may have done so.
