Chakotay as Captain and Janeway as First Officer

Do you think Chakotay would've had the same love/lust/infatuation for Janeway if she didn't outrank him and wasn't in a position to drag him around by the cojones? If not, Janeway and Seska might have gotten along well enough. The decisions Seska actively rebelled against are ones that I'm not sure Chakotay would have made, so there would have been less potential for conflict. She's probably have kept her disguise up indefinitely, or revealed it on her own terms.
This kind of scenario could've been straight up comedy. The stories on Voyager some how, with loads of contradictions along the way, would end up making Janeway's decisions right even when viewers knew she was wrong. How in Shakaree's name could a Capt. Chakotay handle an infallible character who happened to have the ability to be right... all the time???
How many times would he have to lose his cool with a character who magically is right because in the stories... it's written that way? It would be like a bad marriage, and Yes, Seska would kill her off by the second episode... unless Janeway has other magical powers the writers could some how conjure up.
Only recently have I discovered that the cliché of the Trek fan whose genitals have yet to see the light of day might actually have some truth to it.
Maybe Trek does appeal to a certain personality type.
I came to Trek fairly late.

If for some reason Chakotay had become Captain on a Maquis-dominated ship, I think the only real difference initially would be little to no exploration. Chakotay would more concerned with getting his crew home than with exploring the Delta quadrant. That, and there'd be the lack of requisite Starfleet discipline and procedures.
I don't think Chakotay would be willing to take advantage of other species and act unethically to get back quicker. Although some of the Maquis would surely be willing, Chakotay was always characterized as more ethical and idealistic than your typical rebellious, outlaw Maquis.
My take? Chakotay takes in the Voyager crew, allows Janeway to be his XO as a sign of respect and to balance Maquis to Starfleet. He does nothing outright unethical or exploitive to get home faster, even though many of his Maquis comrades push for such drastic actions.
He also commits to little or no unnecessary exploration or diplomacy, as I mentioned. At first Janeway and the remaining Starfleet crew are willing to condone this (plus the occasional misdemeanor committed by the undisciplined and rowdy Maquis), but eventually tensions start to rise as the two cultures are irreconcilable.
Katherine is Starfleet, Chakotay is a Maquis. They're just too different. Although Chakotay sympathizes based on his own sense of adventure and history with Starfleet, he never concedes more than needed to placate both the Maquis and Katherine. Affairs between the two crews are never pleasant, only functional. They tolerate each other and co-operate, but it's always tense. They never truly integrate.
Eventually, there's a mutiny or falling out that's never resolved. A final blow. Janeway takes the remaining Starfleet crew offship - either to a new home or to a new ship of their own. Or a mutiny. Either way, relations eventially erupt in some climatic event.

How about a Voyager Fan Film on one of the many TOS sets, rebooted in TOS aesthetics.... Lost in Space, indeed. What just flashed through my mind was fun.
