Further: it appears on inspection that both Shatner and his stunt double are wearing the boots with buckles. Neither Gary Lockwood nor his stunt double wear them. In fact, their boot design seems closer (though not identical) to those used on the series.
Maybe they were just off the rack.

Nice catch. I wonder if it had to do with available sizes at the time. The ones used for the rest of the series were probably not yet found.
But what really puzzled me is why they didn't switch to treaded boots for away missions. No military man in his right mind would embark on an exploration mission through rough terrain with flat soled boots, especially when the advantages of a tread can mean life or death. I guess it was just an oversight... can't nab every detail.

I don't recall for certain, but I'm pretty sure the boots were custom-tailored or at least heavily customized.
J. Kerezman Costumes makes what I believe (I could be wrong) screen-accurate version of the series boots:
Maybe they were off the rack in 1966, I don't know. They'll set you back $75 today, though ...

Very similar. But if I remember correctly, the series original boots had a slight suggestion of a Cuban heel, though. Rather than perfectly straight, they canted in ever so slightly on the bottom heel. Also the upper part of the heel was more contoured/rounded. And definitely more of a pointed toe.
As an aside, every time I see Hunter as Pike, I kind of wished they'd hired Ray Liotta to play him in 2009:
I thought Bruce Greenwood as Pike was awesome, by the way ... but Ray Liotta looks a hell of a lot more like Jeff Hunter.

When the show was made, no one could have predicted home video or DVDs, or that a legion of obsessive fans would be scrutinizing every frame of film more than 40 years later.. . . "The Making of Star Trek" tells the tale of how the original boots that were provided by the studio, wherever they came from, were ill-fitting, hurt the actors' feet, and were pretty shoddily made, so they were forced to spend the extra bucks to get boots custom made for each actor, so that they'd have boots that could survive the rigors of production, look nice on screen, and not have the studio stuck with podiatrist bills from the entire cast.
As "Where No Man Has Gone Before" ranks as my favorite TOS episode, I noticed the buckles on the boots from the very beginning.
I've always loved the uniforms from "The Cage" and "Where No Man Has Gone Before" far more than the more iconic TOS uniforms. I even liked the very simplified rank system that was so radically different than what's in use today.

Hey, hey hey hey, those uniforms were aesthetically pleasing on the eye to us females, especially in season 3.
It accentuates Spock's body frame quite nicely.

It might be sacrilege, but I really can't stand the TOS uniforms. I thought they were cool as a kid, but as an adult, not so much...
They are rather unforgiving for those of us no longer able to pass the Starfleet physical...
Well, if she has the body, especially the legs, age can be largely irrelevant. But it's a pretty harsh cutoff point. F'r instance, if the body is still kickin', but the face hasn't kept pace (picture Christie Brinkley's body with Betty White's head), the whole thing falls apart.
