Blu-Ray in original effects shows remastered for first instant?

So, to be clear, it's only for one-half second (or so) once per episode? And not one-half second (or so) for every effects shot, right?

That's a good question.

For the sake of truth in advertising, I should admit to Johnnybear that I haven't upgraded to the TOS Blu-rays either, because the DVD set is paid for and it looks great to me. But with a lot of films, I feel a need for true HD.

This is a player issue -- some players (even some new players, sadly) have trouble handling seamless branching. This occurs on my older Sony Blu-Ray player, but does not occur, I believe, on my Sony Playstation 4.

Depends on the TV you watch it on (HD I hope), and it also depends on the disc. Now if the Blu-ray happened to be High Road to China, then I'll give you that the DVD will look better. You also have to set up the TV to watch Blu-rays. If you have Tru motion or Motion smoothing turned on, then it will look crap. Basic hint. Turn off all the image enhancement crap that modern TVs have (if possible, watch it in Game mode, as that will reduce the lag as much as possible, meaning all the standard image enhancement that is on by default even if you turn off the user accessible options, that will be turned off too). And just get a basic feed from the Blu-ray player to the TV. That's how movies are meant to be watched.

This sounds a bit complicated for me old chap! I'm a sort of technophobe to be honest and anyway my TOS VDVDs and many others play crystal clear on my portable television set!

Watching "The Man Trap" right now on the PS4. No flub with the wrong effects scene at the beginning.

Started "The Naked Time" from the Pop-Up menu, and it started with the correct (original) effects. Started "The Man Trap" from the main menu.

Both are from season one, disc one.

EDIT: Season two, disc three, "Journey to Babel" - the glitch is on that episode. Playing on the PS4.

If people with the same player are getting different results, you'll need to compare firmware versions.

I plan on taking the "Journey to Babel" disc upstairs to my Xbox One, and seeing if it behaves the same. Just odd that the two season one episodes I played, don't have the glitch. Yet, the first episode I picked from season two does.

Or if you are watching a catalogue title from Warner Brothers. Every time some asks me whether they should get the DVD or Blu-Ray version of National Lampoon's Christmas Vacation I tell them to get the DVD. I have both versions, and quite frankly all that Warner's did was upscale the feature to 1080p (and I have an uncle who has the movie on VHS, and he's told me the transfer looks the same for the VHS as the DVD, so it's likely Warner Brothers was just using a 1035i master made for Japan in the 1980's/1990's). Even the bonus features are the same audio commentary and theatrical trailer. They didn't even bother to upgrade the audio (it's still a Dolby Digital 2.0 Surround mix, probably the only Blu-Ray that I've bought with a 2.0 Surround mix). And I've bought a few other Warner catalougue titles on Blu-Ray and at best the picture quality is of a high-end DVD encoded at 9.0Mbps.

I'm using some cheapo Sony blu ray player I got from Best Buy a couple years ago, and it doesn't have this problem.

I've noticed this issue on season two discs and not season one discs just like @BillJ. I'm using an Oppo BDP-80.

Oppo BDP-83 here, so curious to try it when I get the set.

The sequencing to be interpreted by the firmware could be different between seasons or even discs, so just because one disc works and the next doesn't, it doesn't remove suspicion from the firmware.

So I took season two, disc three upstairs and plugged it into the Xbox One. Every episode starts flawlessly when choosing the original effects.

Glitch is showing on the PS4 with that particular disc, but not on the Xbox One.

Doesn't matter whether it is just for a few minutes, a few seconds or even a split second, if it's not working properly it should be either replaced or repaired! You pay a lot of money to own the item so then it should be as perfect as it is possible to be!
