I have no issues with Starfleet building a Vengeance.
What with time traveling maniacs, V'Ger, Probes, the Borg and whatnot, I'm surprised Earth is not surrounded by a ring of Death Stars. THAT is the part I find unbelievable.
Someone pointed out once that the Trek Universe was altered when that homeless guy in the 1930's killed himself with McCoy's phaser. The theory was that event resulted in the Trek universe's Eugenics wars and the multiple Voyagers, etc...while in this timeline Star Trek's only something for...
What I would do:
Starfleet and Klingons get into a war.
But the Organians in this universe are Not Nice. This time they are going to exterminate both races unless Kirk, Kor and Khan (who along with Carol Marcus) can figure out a way to stop this.

Anakin should have caught Obi-Wan in bed with Padme.
THAT would have given us a plausible explanation for his fall to the Dark Side and would have put a whole new spin on Vader/Obi-Wan's meeting in "A New Hope".
To be perfectly blunt, sex between human and alien would fit the very definition of bestiality.
And would likely be regarded by many religious humans as a mortal sin.
